If the carbon is less than approximately 8 weeks old IMHO i would take it out (maybe you can replace it with some other media to prevent the splashing [I am not familiar with your filtration device]).
I am saying this as if the carbon is still active it will probably render your meds useless.
I have tried fancy show guppies in my tank and contrary to the literature they have been the least hardy fish that I have owned.
I have abandoned trying to keep, breed or raise them.
