Some of my fish are getting into my sump. I had some loaches end up in there, but have also had some small fish like neons and endlers wind up in the sump area. I put a screen over the top intake area but I also have a middle intake and a bottom intake area. I blocked off the middle and bottom one so that it only takes water off the top, but that makes the water level a little too high. So, I need a solution to be able to filter the bottom and middle intakes so fish can't get in there. I still want it to look good though. While it's running it would be no problem to keep a small screen on the intakes but when I turn the filters off to feed them I think the screens would fall down or maybe even float.
I am not sure if you know that you posted in the saltwater section.
How large are the intakes that fish are getting in? Can you get some plastic screen and use zip-ties to secure it?
Yes, the reason I posted this here is because I know the overflow/sump system is mainly used in SW tanks.

I am sorry, but my baffles are designed different. Mine have a two-part, slide-in baffle that would stop that problem from happening. Could you zip-tie some plastic screen to the baffles?

No, zip ties will not work here.
