Remember that the BB need-surface area, food source and oxygen to colonize-when one or more are limited this can limit the BB colony. By turning the filter off-this will stop the gas exchange and dissolved oxygen content of the water. Usually within 6h of limited oxygen the BB will start to die/suffocate-but since the tank was in the beginning stage of cycling what little BB may have been fine or not...hard to say.
Now that you can leave the filter on 24/7 its just a matter of time before you get the nitrogen cycle established.
