It's shell pitting. The damage is permanent but you can minimize it by making sure your water is hard and alkaline and feed it calcium rich foods.
Female apples can store sperm for months. If she had been in contact with males before, the eggs may likely be fertile in which case, you wait for it 3-5 weeks to hatch.
The eggs are in the water, not above the water level. Is this bad?
Also, there are not a lot of eggs.Is this normal?

If the eggs are below water they will drown and you won't get any young,
My Applesnails all hatch in 2 weeks, I know the length of times most websites tell you is between 3 -6 weeks,
But I've never had any go past 2 weeks. May have something to do with the humidity level and where the eggs are placed when laid perhaps
In that case, why has the snail laid the eggs there?
I thought there were some species that laid their eggs under the waterline?
Should I move the eggs above the waterline?

When she laid the clutch it may very well have been above the waterline,
Perhaps at a water change you refilled it a tad to far and covered the clutch.
Or maybe she just had no other place to lay it,
If it's under water then you'll not get any to hatch,
Some snails do lay gel like masses under water, But these apple snails don't. Pomacea bridgesi

It's definitely not a water change that did it because I haven´t changed the water since she lay the eggs (about 2-3 days ago).
If you are wanting her to have babies and these eggs are under water, you could still have another batch in a short time. This is of course, assuming there is room for her to lay the eggs over the water line. My snails are constantly laying eggs. I don't want a hunded Mystery/Apple snails so I remove the eggs whenever I see them.

Yep, there is space above the waterline. I don't want a hundred apple snails, but I'd like a few more.
