I have heard that substrate can affect cycling and ammonia levels. How does the substate affect the levels and what is the best type?

You heard wrong that it can affect your cycling.....It can affect your ammonia levels through compaction of the substrate... This can lead to a build of of anaerobic bacteria, and when it is released it releases fatal toxins such as nitrites...
Other than that, it cant affect your cycling...

Well, your substrate does provide more surfaces for bacteria to grow on, so removing it during a cycle (or even once the tank is established) can definitely be a bad thing. Also, some substrates will make your water hard and can raise your pH, which isn't directly related to the cycle but still has an impact on the aquarium as a whole.

Just to add to what batman said, Some decorative rock used to make caves or rock formations can alter your water chemistry as well. It is best to ask for help here before you put such rock in your tank.
