So here's the scoop.

I have two tanks that are clean, rocks and all. I have one tank that's been running about a year I would guess. There's a lot of grime under the rocks...I don't have one of those cleaning tube things, wouldn't know how to work one. I want the fish in a clean tank...

Should I leave them be, or can I trasnfer them? There are 4 tetra, 2 molly's, 2 bottom feeders and an eel.

Is the muck under the rocks harmless?

How long have you not disturb the substrate? Chances are the spots there are dead and disturbing them can release hydrogen sulfide resulting in the demise of the fish. Get a gravel vacuum cleaner and start cleaning the substrate. The fish will need moving out just as a precaution. Monitor your ammonia, nitrites and nitrates as well.
