More details please. What is the old filter type and what size and type of filter are you upgrading to? And tank size?

Try and place the media from the old filter (filter cartridge, floss, pads, whatever is in there), into the new filter so you don't get rid of all your beneficial bacteria. If at all possible, try to run the new and old filter at the same time on the tank for around 2 weeks, to give bacteria time to colonize the new media.

If you are able to transfer the media from the old filter to the new filter, then running both filters is unnecessary.
