could I take my 20 gal that has mollie fry in it right now and some how convert it to a brakish tank for puffers? I will take the fry out of coarse.
A tank is a tank. You decide what kind it is. Having kept plain freshwater won't preclude turning the tank into a brackish one.

Add sea salt to bring the concentration to the one your new fish will need. If the mollies are common pet store mollies, they can stay and live in brackish water. Pet shop mollies are very adaptable as regards salt content. They are even used by saltwater enthusiasts to cycle a pure saltwater tank at full salt concentrations.
