Easiest way to plant is using a pair of tweezers. Hold the roots or the end of the stem with tweezers and pull them into the gravel, then kind of wiggle it a little so the gravel goes up against the stem or root, then slowly pull the tweezers out of the gravel. Makes life much easier, :)
As for Java Fern, tie it to something, like driftwood, a rock, or an ornament. Will do better. It will do fine planted in the substrate as long as you only bury the roots and nothing else. If the rhyzome is buried, it can rot away and kill the plant.
